Dom Knigi should be on that list, imo, but it hasn't been kept up. I bet when it opened 100+ years ago it was gorgeous. I have a weakness for Art Nouveau.
I foundflickr pictures of it. It's the staircase I'm in love with, though, and I can't find it online.
We need a gorgeous libraries of the world post, too, but there are already websites devoted to that.
The most beautiful bookstore in London is Daunt Books. I can easily spend hours in there, as well as the Oxfam book and music store a few yards further down Marylebone High Street.
essexjan, that whole northwest section (St. Petersburg, Estonia, Latvia (I don't know about Lithuania- I've never been there.) has cool Art Nouveau buildings, gates, fences, light posts, etc. That a lot of it is forgotten and crumbling is very regrettable but rather adds to its charm, imo.
Someone needs to set up an Art Nouveau tour if they haven't already.
Here's a website on libraries. It includes a picture from the one in St. Petersburg, which should probably be featured in Harry Potter or something. It looks very wizard-y.
Here's some more libraries. My favourite is the Finnish National Library in Helsinki - I've been there twice and I'm absolutely in love with the building.
